The 27-year-old led by a stroke heading into the final round at the Gary Player Country Club but was in trouble early on Sunday when he double-bogeyed the third hole.
That allowed Louis Oosthuizen to draw level with Kaymer but the latter recovered to birdie the ninth, 10th, 11th and 14th holes and claim the title at Sun City Casino near Rustenburg.
Kaymer finished on eight under for the tournament with Schwartzel claiming second, three strokes ahead of Bill Haas.
Schwartzel was one shot behind Kaymer with two holes to play but a bogey on the 17th effectively handed the title to the German.
A three-under 69 allowed Schwartzel to finish on six under, while Haas carded a one-under round of 71 to take third place.
Oosthuizen bogeyed the seventh, eighth, 12th, 16th and 18th holes as he slumped to a two-over 74 in the fourth round to finish on two-under overall.
The 30-year-old South African finished a shot ahead of Lee Westwood, while Paul Lawrie was sixth, one over for the tournament.
