Dunne’s assistant, former Ireland international Mark Kinsella, has also left.
“Joe has done a remarkable job as manager for Colchester United over the past two seasons and he has been a remarkable servant for the club for many years,” said club chairman Robbie Cowling.
“He is a Colchester United legend and I am grateful for the way he kept our club in League One during these challenging times.
“I wish him all of the very best for the future.”
Meanwhile, League Two outfit Carlisle United have sacked their first team boss Graham Kavanagh.
The 40-year-old was dismissed after the Cumbrians lost 5-0 to Cambridge United over the weekend. They are currently 22nd in the table and only managed to pick up two points from five matches.
