A fourth-minute goal from John McDonagh sent Trinity through to the last four, where they’ll face UCD — who defeated Queen’s University Belfast.
Conor Cannon put the Students ahead on 30 minutes but Queens equalised through Owain Beggs before Joe Keohane clinched a 2-1 victory.
Meanwhile, Niall Lannigan’s 12th-minute free-kick gave Maynooth the lead against UCC, and the champions looked certain to progress to the semi-finals when Muhanned Bukhatwa doubled their lead with just 20 minutes remaining.
But UCC fought back well. Cian Hill reduced the deficit five minutes later, before Daniel Pender equalised to send the game into extra time.
Maynooth started the additional period with 10 men after Lannigan was shown a second yellow card, but the numbers were even early in extra time when Hill was also given his marching orders for UCC.
With neither side able to find a winner, the tie went to penalties and it was UCC who edged it 6-5. The Cork side meet NUI Galway, after they saw off 10-man DCU 2-1.
