Poyet, 47, replaces Traianos Dellas, who resigned last week after coaching the team for the last two and a half years.
The job will be Poyet’s first in coaching since he left English Premier League side Sunderland last season.
The former Chelsea, Tottenham Hotspur and Zaragoza player has also managed Brighton and Hove Albion.
AEK are currently third in the Greek top flight after eight games, eight points behind leaders Olympiakos.
The troubled Athens club were relegated from the Super League to the amateur divisions for the first time in their long history in 2013 but Dellas helped the club win back-to-back promotions to return to the top flight.
